Jailbreaks do complete faster and with fewer errors on clean devices, however, so if you're really stuck you can try the following steps:
* Do a full backup of your device in iTunes
* reset your phone to factory settings in itunes (this will update you to the newest firmware. If your device isn't compatible with the current iOS 6 jailbreak, you can use the newest redsn0w to restore to the same version you have now, or wait about a week for the new jailbreak to be released)
* proceed with the jailbreak
* do a restore from backup in itunes
The above process is pretty much guaranteed to take more time overall than just letting the jailbreak run on your device as-is, but if you really feel that it's not completing no matter how long you wait, give the steps a try.
