* Do a full backup of your device in iTunes
* reset your phone to factory settings in itunes (this will update you to the newest firmware. If your device isn't compatible with the current iOS 6 jailbreak, you can use the newest redsn0w to restore to the same version you have now, or wait about a week for the new jailbreak to be released)
* proceed with the jailbreak
* do a restore from backup in itunes
You are much less likely to run into problems when jailbreaking a clean device without any data on it, so give the above a try.
