To be more precise I will add a detail to my question. Will Cydia apps be deleted if I run iOS 5.1 with the tethered jailbreak and connect my iPhone to iTunes! TIA

No, none of your cydia apps will be deleted when connecting to iTunes. Unless you restore the device.
